Is there any procedure to merge the data automatically  through script in SPSS

Kunal, you need to explain your problem with some more details for anybody to have half a chance of helping, or even at first understanding the problem you face.

Merging data can be of various type (adding additional case data, merging additional variables to existing cases ect ect). There is no such thing as "automation" without any specification. Automation can only be built on some pre-specified conditions (however static or dynamic they may be). By "script" are you referring to SPSS Syntax or SPSS SaxBasic scripting or even Python programming?
