So, subjects were measured at three time points as to whether they have a disease (0=no, 1=yes), correct? Is it possible for a subject to have the disease at time 1 but not at time 2? If yes to both, then investigate the GENLIN procedure. That is, a GEE-generalized linear model can be used to answer your research question.
